Your Inbox corresponds to your Mailbox folder inside GroupWise WebAccess or the GroupWise client on Windows. It should be showing up as the top-level Inbox on the iPhone, unless it was somehow moved.
When you look at your account in GroupWise, does the Mailbox folder show up under the Notes folder? If so, try dragging it so that it shows up at the top, right under your name in the folder list.
